Sometimes loading sources could lead in repeated/missing frames; rarely, but this happens, in particular working with m2ts/ts files and/or slow HDDs; try to save files in a lossless way (lagarith or other codecs) and work with them.

Also, the finished file that stutters is losslezs (or, worst, uncompressed)? That could be a CPU issue - it is hard to play UHD files flawlessy, more if lossless/uncompressed!
