To create the final iso the guide suggests IMGburn, which I have. Is it better to use that than tsMuxer again? I guess tsMuxer could introduce new changes when making an iso out of the folders?

My version of TSmuxer doesn't have the option, I just use imgburn.

Evit, maybe the problem lies in the newer TSmuxeR version you are using; try to use 1.10.6 instead.
That wouldn't be the first time (see the x264.exe fiasco)... in fact, it never occurred to me to ask which version of tsMuxer you are all using. To those who can produce a BR with chapters, which version of tsMuxer do you use?

I have both 1.10.6 and 2.6.12; usually I use the old version; there are also older ones around.

Could you give a try with the latest tsMuxer using a short clip to see if you still get chapters? I can't test it for a couple of days, if that's the cause of all problems I'll be very happy
