Thanks guys for the advice. I decided to go with MKV, because as Feallan said its hard to do this otherwise:

Being able to keep track of all the audio is why I was keen building menus in the first place, so its important that people can keep track of which track is which. Regardless the video is fully BD complaint, so if you want to burn a BD out of it, you can.
Also since Jonno posted here, I'd like to point of how much help he was with all these projects. So big thanks to him. Besides menus, the only other thing I regret is not being able to include his awesome Dolby Stereo trailers.
Like I said previous, Blade Runner will come first since I just muxed together the final version last night. Doombot (who is a giant help also) has graciously volunteered his time to beta-test for me. If anyone else wants to download the 21-ish GB file from mega and take a look, drop me a PM.
