Kindly post the MediaInfo for the file in question and I can give you a simple answer on how to work with your file, using free software and no scripts

I don't see how that'd help, but here:

I think I've cracked it. Since MKV is just a container for the H264 and DTS, I can just easily remux it in something like ShanaEncoder. Problems solved!
