It's not something I can sync with a delay in MKVToolNix. There are minor differences throughout.

I meant with what program.
Anyway, I think I did it. By comparing the graphs in Reaper with the video and splitting over and over and setting delays in MKVToolNix. About four splits. More complicated than what I'm used to, but at least I didn't have to re-encode the audio this way. Will watch it tonight to make sure.

But my first delay broke the Disney intro. It's frozen. Oh well, will just trim it off completely, the 33 seconds, since it's not the original anyway.

Fixed the Disney intro by adding a 33.575 second silence in DelayCut. I thought that wouldn't work, because the delays were in the MKV container as metadata, but it looks like MKVToolNix baked them into the AC3 file within. I would have added an intro with the new fanfare, but I don't know how to create an encode of it in the specific format of the Limited Issue DVD, "5.1(side)."

Editing AC3 audio, I always use Womble MPEG Video Wizard. If you don't change the channels/bitrate, it doesn't re-encode. So in this case, only the intro would be re-encoded and the rest untouched.

Oh, the 5.1(side) doesn't mean anything. All my videos are saying that after reinstalling Windows and MPC-HC. Eh, don't know if it's worth fixing now. Tried, but the new audio file is two seconds longer for some reason. I think I like the new Disney fanfare better muted anyway.
