I dug this up again and noticed that my remuxed file doesn't seek properly. Tried it with the eac3to option too, didn't fix it. Wouldn't be a problem if not for me trying to use it in AVISynth, which resulted in extremely slow seek times, almost a minute per frame sometimes.
However I did find a fix that works. I ran the entire video through TMPGEnc Smart Renderer once without any adjustments and now I can fully and easily seek the MKV. I think that tool rebuilds some kind of seeking tables or whatever, not sure about the details. Just wanted to share if somebody ever runs into similar issues. Also seeks nicely in AVISynth now.
I can't help I deleted it and remuxed with the UHD. I suggest you do the same

Thanks for finding that fix Tom. I imagine most folk have moved on to the UHD now as Stamper mentioned, although the colour is different right? I get the impression the UHD is closer to the old BD in terms of colour.

Oh yeah the BD is different, from what I can tell. I tried a single frame regrade during the title blend in (DIE HARD in the airport) and for one, the positioning is different, but also, it seems that they used some power windows for the grading if I'm not mistaken, meaning you can't even regrade it perfectly because some parts of the image have a different grading from other parts, if that makes sense.
In particular, where in the Netflix you have this nice deep red on top and the lush green of the stuff in the background, that appears to be manually graded in that way and not something that can be replicated with a LUT. So for example when I did an automated regrade, the red on top as well as the green under it both move towards a more mushy desaturated orange, which looks a lot inferior. Though I admit I only tried the regrade with 10 iterations in DrDre, so maybe doing 200 would still get it closer. If my suspicions are true and this happens throughout the movie, this Netflix version may be even more unique and precious than previously assumed, meaning someone probably sat down and put some real love into this grade.

P.S. I read around some forums, and this problem may have something to do with Open GOP encoding, specifically it came up in the forum with Open GOP in .mp4 files. Dunno if that's helpful at all. I checked the file and it does have Open GOP (Smart Renderer shows you), so it might have something to do with it.
