Yes, I had the same problem, that's why I had to re-encode.
But I used Handbrake to encode at 12 MBPS at 2 passes, which, given the source, and the cropping of the black bars, is good enough.
I should stress that I have no qualms with Zoidberg's encode, given what he had to work with, but I am talking about the master itself, for as much as I perceive it to hold up against the BD.
