Could the problem not be files related, but mega related? I read they are very shoddy when it comes to 100% replica of the stuff uploaded.

^ I really hope that that doesn't apply to archives. Presumably, if the rars were altered/corrupted by Mega, one would receive an error message during extraction.

I don't believe MEGA being the culprit for a second. I've uploaded and downloaded many things with success, and Chew is right, being rared you would have an error.

Playing a bit of catch-up, and until I get to examine these firsthand my initial impressions are:
This is most likely the unreleased 4K master due to the altered color, contrast and most especially the better presentation of the titles.
My own impression is that the same source or source scan has been used since 1995 for all releases through BD since the PQ and AQ has changed very little if any at all for 1 and 2. Both were massaged a bit in their image for the SE DVDs, 1 being a little manipulated, and 2 having it's color largely changed throughout but the sources were the same. This is referring to 1 and 2 as 3 was finally rescanned for BD as it had one of the worst major video releases of all time previously.
When I last did my audio comparisons of the trilogy, it seemed the source was the same for all mixes across THX LD, SE DVD and BD. Everything seems the same in terms of dynamics, levels etc. There may be some slight manipulation on later issues, but it seems largely untinkered with. The PCM tracks on the THX LDs are downmixes of the 5.1.
The only differences in audio are found on the initial widescreen LD releases of 1 and 2, which feature the 35mm Dolby Stereo. These are mixed a bit differently and are as usual just a different flavor as opposed to being filled with differences.
I have examined everything but the initial DVDs and the uber-rare DTS LDs.

It does look like a new master. It's a shame that it's only available in this heavily compressed form.
On a side note I recaptured the particularly 'blocky' (after the elevator bomb) sequence in the New Year and it's baked into the source. Shame on Netflix! I guess their compressor doesn't like dust. I also confirmed what I expected, that their encoding is not on the fly, two separate viewings at the same bitrate are identical. So no averaging captures. I should still be able to release an improved v1.1 for this year, unless of course Fox save me the effort and release the 4K restoration.
