Yes, the 6.1 on the 2009 release is the same as the one on the 3D but I am not sure if the 5.1 TrueHD mix is the original theatrical mix but it possibly is.
Some people on the Blu-ray.com forums said it wasn't the 70mm mix but again, I am not sure about it.

The laserdiscs and the first DVD are the only way to get the original audio mixes

To each their own but I personally love the Atmos mix.
That said, I still prefer the 70mm 6-track mix.
For 7.1+ remixes of 70mm 6-track films, Top Gun still isn't the worst remix. (Are we all forgetting the Sleeping Beauty 7.1 remix which ironically enough, neuters the audio compared to the original 70mm 6-track mix?)
Top Gun is also one of those films that really deserve to be heard with 3D audio.

Well, can you please give me the DTS-HD MA 6.1 CE mix from the 2008 Blu-ray but synced to the 2020 release? Also, do you have those THX LD AC-3 and PCM tracks or not? I don’t own The original DVD nor THX Reissued LD so I don’t have access to those tracks. It was an open mat project that had both tracks, But it’s been taken down after The release of the new Blu-rays (4K and 1080p.) I really can’t give them to you but if you have the original 2008 Blu-ray the delay for both tracks are around 4800 ms.

The mix is all over the place for the original effects.

The AC3 and LPCM tracks from Top Gun THX LD are definitive to me. I remember at the time of the original DVD, it still didn't sound quite as visceral. I keep meaning to do a proper rip and sync.
A handful of syncs I've done to 4K titles:
Smokey and the Bandit (DVD mono source)
Batman 89 (DVD 5.1 AC3 source)
Fellowship of the Ring (both the DVDs AC3 5.1 ex track and the DTS cinema track at 44.1khz 24fps)
Braveheart (Blu-ray TrueHD 5.1 source but I really want to get the tracks off the LD)
Back to the Future (DVD AC3 5.1 source)
Shrek (DTS Cinema Source, as well as the original DVDs AC3 and DTS tracks)
I also did the DTS-ES discrete track of Gladiator to the Blu-ray which may or may not sync to the 4K release. That track is VICIOUS.
